Antimicrobial resistance (AMR) is a major global health threat associated with extensive morbidity and mortality in humans and animals. Our work addresses this challenge by developing sequencing, computational, and statistical tools to characterize and predict risks of AMR in bacteria found within human, animal, food, and environmental microbiomes. Utilizing these results, we focus on deploying microbiome-level interventions to de-escalate AMR pressure and related health sequelae.

Current Projects:

1. Leveraging fecal microbiota transplant therapy to attenuate the diversity and abundance of the functional antimicrobial resistome and mobilome in patients with various chronic and recurrent infectious diseases. 2. Generation and deployment of novel predictive tools to discover previously unknown mechanisms of antimicrobial resistance and horizontal gene transfer from 'big data' depots of genomic and metagenomic information 3. Computational approaches to reconstruct antimicrobial resistance and virulence genes with intra-genomic contextualization from long-read sequencing data 4. Development and application of novel culture-free targeted, rapid, and highly-resolved metagenomic sequencing methods for genomic and functional profiling of whole genomes from microbiome samples 5. Integration of AI to mine new insights in clinical outcomes from tens of thousands of patient records 6. Identifying disease-specific bacteriological targets and gene products within animal microbiomes for development of preventive and curative therapies
